If, after this upcoming battle, I end up in possession of this system. What's to stop me populating the money and science planets and retaining a colony ship to flip for 1 money? That would leave me at 0 at the upkeep. Instead of going bankrupt.

If you can sneak in another action at the cost of colonizing one of your planet slots to avoid bankruptcy that is actually a pretty good move.
