It could have been written much more clearly, but there's not really any other way to interpret it since those are his only destroyer and cruisers.

Correct - the wording on Devotion is that it triggers at the end of a round of space combat on ships in the system. As Drek retreated her ships out of the system before the end of the round of combat, there were no enemy ships there when it was time to trigger the ability, so he couldn't trigger it.

Also just as clarification, parley would stop troops invading but would indoctrination still apply? Ie can morgoth invade with only his indoctrinated infantry?

Ouch unit destroyed from not counting fleet capacity. I thought he coukd destroy it before moving for extra damage but it seens not!

Indoctrination only triggers at ground combat. With Parley played, the ground combat part of the Invasion step never occurs.
