Kitty can displace her own atoms in space and time (a quantum tunneling if you will) to slip between those of the world around her. Byt the future flung beginning of X:DOFP her abiltiies are ten fold. As an extension of her ability to have those who she is touches/holding phase with her through objects...the time travel thing is basically pushing that quantum displacement, her manipulation ofher own and other people's bodies to the atomic level allows her to phase Wolvie's mind back in time to his past body. I imgaine it's a concentration thing. In the comics she's spends like ten years "phased" and in limbo on purpose, and actively has to choose to return to the physical world, so her skill level at control would be exacting.
Actually, the best thing this movie does is make it so that at the end of it only X-MEN: FIRST CLASS and X-MEN: DAYS OF FUTURE PAST exist now. The timeline for X-MEN, X-MEN: UNITED, X-MEN: LAST STAND, and both WOLVERINE movies have been wiped away by the events in DOFP. So moving forward into X-MEN: APOCALYPSE, I imagine we get to see the FIRST CLASS mutants fight him, and Wolverine will now be involved with Xavier and Co. WAY earlier than he intially did in 2000's X-MEN. Clever Ret-con!
