Yes it does, The opening page states that, if someone has an ability they lose that ability while in capture.
Yeah if Sylar kills Peter then we can't kill either Claire or Sylar without handing a victory to someone.

it stops the ability, but NOT ON THE NIGHT YOU ARE CAPTURED!
i.e, if i vig you, but someone put out an orde to capture me, I end up in the company with no powers, but you still die.
capture doesn't block that night's action. it was the first question I asked Gem.
