First post has been updated - everything is as it should be prior to the start of the upkeep phase, except for EM not having a cube on the ambassador tile.

Khell, your science numbers are baffling me... you don't pay upkeep in science!
Before building a shrine, you had 2 money, 1 science and 3 materials. Then you spent 2 materials on the shrine, so your "Current Amounts" at the start of the upkeep phase (but after shrine building) should've been 2 / 1 / 3.
So it should be:
Money
Current Amount: 2
Income: 4
Upkeep: -5
New Amount: 1
Science

By Upkeep on Science I mean that I spent 3 Science on the Improved Hull. And I started with 3 Science, not 4, no?

You started with 2 science and one money planet slots. You added one money and one material planet each. You agree to diplomatic relations with me putting a money cube on it. Are you planning on settling another planet with your last colony ship? You should.
So money should be generate 6 with two in the bank =8 - 5 upkeep = 3 in the bank
Science should be Generate
Materials look good unless you want to colonize that material planet you have available instead of the science planet. Then it would be 7 instead of 5.
Edit: I forgot the discarded cube you started with so corrected for that. It looks like you can gain either 2 more science or materials by using your last colony ship.
I thought I did colonize those planets, could I only do one? Then I choose the science and leave the materials until next go.
Okay I thought so, so
D'rek colonize the materials planet not the science one so that after upkeep it will be
Money = 3
science = 11
materials =7
Not sure how you're getting 7 materials here... you started with 2 and are gaining 4 from 2 colonized materials planets.

Nope, you started with 4 (that's where the little pink line is on your player board).
You don't need to include changes from actions in your upkeep tallies - I move the markers up and down for actions as they occur. Current Amount is just the amount you have in the bank at the start of upkeep.

IH can correct this when he gets back, but it seems pretty evident to me that he will remove the disc from the sector he didn't colonize to afford his upkeep - he has no colony ships or resource trading available that would help, so he has to remove a disc from somewhere and it is the obviousest of choices. So that would make his upkeep:
Money
Current Amount: 2
Income: 8
Upkeep: -13 >> Remove disc from 209 >> Upkeep: -10
New Amount: 0
Science
Current Amount: 0
Income: 4

For many years, the galaxy had been torn apart by bitter war. Planets were eradicated, entire nations fell and the struggle only escalated further. It seemed that the coming conflagaration would consume the entire galaxy. But then silence came, and changed everything.
First, every communication link with the great hivemind of the Morgothi Planta went silent. It was not taken as a cause for concern at first, but as the galactic weeks ticked by with not a single electron of data, the other factions realized something was amiss. Then fleet by fleet and sector by sector began to fall silent. Every Hydrani colony beyond Beta Hydri was lost. Millions of trade ships from the Terran Conglomerate never reached their destinations. The Terran Federation collapsed on itself in bankruptcy as its funding worlds disappeared from the economy.
One single transmission broke the silence. It was broadcast in all directions, on all channels, and unencrypted. The transmission was in video format, showing terran refugees aboard a remnant atmosphere pod of the Galactic Centre Defense System and then panning to the skies, where a small remnant of Hydran and Terran warships fought against an unknown ship. The attacking ships dimmed to specks as they flew towards their target, revealing the unknown entity to be unfathomably large. The camera zoomed closer in time to see a barrage of missiles wipe out the ragtag fleet, adding more scrap metal to a sky already filled with wreckage from previous attempts. As the camera zoomed out and one of the refugees was about to begin a plea for help, a lone blast from the enemy starship blinked across the distance.
The transmission feed ended. The Ancients had risen.
From the ashes of fallen Terran nations, a Union arose calling for a coalition against the Ancients. The Hydrani, beginning to rebuild and renew their progress, joined. Through a rare warp portal, the Union found a way deep into the outer wastes where The Exiles dwelled, and brought them into the fold as well. The Orion, wounded from their past losses, also began to rebuild. A fleet of Magellan worldships was spotted entering the galaxy and establishing colonies. Representatives of this mysterious people made pacts with The Exiles, the Orion and the Lyra, who's growing Grid was slowly approaching the borders of known space. Lastly, the Mechanema, following only what was logical, began their own exploration and expansion, discovering many interesting devices in the wreckage of some eradicated sectors.
Peace, diplomacy and cooperation against the Ancients were winning the day.
For now.
Round 1 is over.
Current Victory Points:
Keepers of Magellan - 9
The Exiles - 9
Terran Union - 8
Orion Hegemony - 7
Enlightened of Lyra - 7
Hydrani Progress - 7
Mechanema - 4
New technologies for Round 2:
Plasma Cannon
Monolith
Phase Shield
Starbase
Wormhole Generator
Starbase
Artifact Key
Fusion Source
Tachyon Source
Orbital
First player for round 2 - Hydrani (Tattersail)
Direction of Play - Clockwise

I will trade 3 Science for 1 Material, then build a Cruiser and Orbital in the Warp Sector hex.
@IH, apologies but I'm going for the Ancient. I needs them materials! There's not even a 50% chance of getting a non-advancd materials planet by exploring Tier 3, so gotta go with the sure thing!

Added a new image to the first post - the simple map. It just shows little circles, but also has all the sector names and numbers, too. Use it when you can't easily and clearly refer to a location.
So, ie, instead of saying I was building in my warp portal hex, above, I could have said I was building in hex 281 or in Delta Corvi.
Colours indicate influence discs. White is un-influenced and purple is ancients-controlled. Lines are full wormholes, dotted lines are half-wormholes.
A couple of the hex names have 'zz' placeholders because I couldn't lookup/see what they were - will fix later.
