So I was just re-reading through Deadhouse Gates and I came across the passage where Icarium finds his device in the city that he destroyed. However this became a bit confusing since I think that city was the city of the First Empire and wasn't that destroyed by the T'lan Imass?

Multiple major First Empire cities (only 7 Holy Cities with "protectors" of them, and then they started changing around....). Could have been one of the non-Holy cities that Icarium went batshit on before the Ritual caused the T'lan to come in and clean up.
Trouble arrives when the opponents to such a system institute its extreme opposite, where individualism becomes godlike and sacrosanct, and no greater service to any other ideal (including community) is possible. In such a system rapacious greed thrives behind the guise of freedom, and the worst aspects of human nature come to the fore....

The FE was destroyed by Imass yes but as you see throughout DG (Kulp, Felisin etc stumble upon a ritual of soletaken gone awry) they came to kill the Soletaken and Divers who had caused choas in the interior of the FE. Becoming a Soletaken/Divers was an alternative to ascension but somehing (RAFO for more info) went wrong and the Imass had to come in and 'clean up' the madness of the Soletaken. The city that Icarium comes across may have been one of the ones unaffected by the Rituals gone awry. Its difficult to say tbh as the we dont have enough info on the HFE. The main point to take out of that scene is that Icariums rage killed all the inhabitants.
