Hmmm...most TV philosophy suffers in the light of philosophical study, I admit, but that's mostly because it's (almost) impossible to have any sort of meaningful philosophical element where that element isn't: contrived, over-simplified, under-explored, becomes convoluted by trying to make it better, or otherwise becomes disappointing. This is primarily because philosophy itself suffers from having no variety of really convincing "sides" to most beliefs - one tends to have either a firm philosophical stance on an issue, or not care for any of the presented options. For a TV show with broader scope than just the philosophy and very limited time in which to develop it, this tends to lead to issues. (Actually, most "complex" plots, period, suffer from something similar in hindsight...)
That being said, Ergo Proxy is pretty much founded on analysing the concept of a utopia, if the bits I've read summary-wise are adequate, so I hope they do a better job of it than it sounds.
Makes two people so far who I've seen refer to it as "pretentious". Then again, the other person who did that was also comparing it, in the sense of pretentiousness/being chained to its core concept, of Noein, which I liked a lot. Quantum Physics: The
Anime!, lol. Will probably come down to how much suspension of disbelief I can maintain...

Yah, I'm waiting on finding out what exactly is behind this too. But I believe it's scheduled to be a full 23 episodes, so it's got some leeway right now to delve into that stuff, or do some creative handwaving in terms of why the characters don't find this stuff out - I imagine some things will be excused based on the fact that, "
