My offer of holding warfare has now been retracted as I was out bid and now don't see the benefit of you holding it.

Yeah. There's apparently an answer from the designers on it, per Boardgamegeek.

In addition, the wording on the tech is such that opponent choosing would make it backfire spectacularly.
First, it doesn't specify opposing ships, so opponent could otherwise nominate 2 Sardakk ships.
Secondly, it says "up to 2 ships", so the opponent would always just destroy 1

Yup, exotrireme is self-destructor's choice. Similar-ish to Tatts' Wormhole Splicer and other abilities/effects that specify the player using the effect gets to assign the hits.
