Is it pretty much a given in the 40k universe that the Necrons win out in the end?

More like the Necrons eventually split the Milky Way off from the Warp as their own personal playground and the Tyranids go eat every other galaxy around. Making the Necrons so completely huge in the backstory and effectively neutering Chaos was yet another huge mis-step in a long series of plot mis-steps.

Look again, the acorn is now otataral. Anything is possible when your mage smells like Sole Spice and not a Bole brother. I’m on a quorl.

Most of the missteps can be put down to the holding pattern the universe is in, to prevent forward motion past the current time which was beginning to circle in on itself when I last read up on it, to the point of time hitting 999.M41 or whatever. Actual progress could have worked, but shareholders etc.
Chaos, though? What threat is Chaos to any race that isn't the Imperium or the Eldar? The sudden reveal of an ancient alien race that spans the galaxy, is impossible to corrupt or possess, can completely cut off the Warp from the material realm while backed by stardevouring gods and vastly outnumbering anything that isn't an Orc or a Tyranid makes the previously severe threat of Chaos kind of a damp squib, mostly held in check at the Eye by a comparatively small amount of Imperial forces and the very Warp-repelling structures that weaken their damn menace. A much greater emphasis on the infiltration/corruption aspect over the Nids and giving them more material forces - have the Imperium claim two huge advances then have one turn traitor, or something - and making the C'tan less damn omnipotent would go a long way.

I strongly suggest you figure out a way to apply for a story job at Black Library. The mix of sarcasm, lust for 'splodey things and sturm und drang and general unwillingness to nerf anything would really work.

Well with the new codex the Necrons have changed. The C'tan are now broken into shards (split personality disorder up to 11) so while stil uber powerful they are shadows of their former selves. The Necron Lords themselves are very divided on what to do with the galaxy - some want to put their soul back into the flesh, some couldn't care less, other want to exterminate all of it etc (yes the Lords now have personalities and due to all the times they got fragged and the the body was repaired, sanity is optional) . The Necrons are in as much of a position to present a united front as the Orks.
Also the Chaos dampening pylons on Cadia are failing.

Still given the nature of the game as Illuyankas points out the story is made to stagnant. The Imperium of Man can suffer losses because its theoretically infinite in size, no loss ever really matters no matter how much it might seem to and the Space Marines outnumbered a thousand to one are always there to do the impossible and undo the damage somehow. Chaos is chaos, its always out there, it never seems to be able to kill everything like it should but it never goes away. The Orcs theoretically could own the galaxy but they like to kill each other as much as everyone else so they dont/wont. The Tyranids? okay to be honest they should just descend on terra already and be done with it, not sure what the justification here is. The Tau are small fry they just make for a nice additional player race. The Necrons were rewritten since as mentioned indestructible and numerous as they were they should be killing everything (though I think they have problems with FTL travel?). The Eldar can see the future so they avoid complete defeat even as they weave an intricate series of seemingly meaningless battles that supposedly will culminate in their victory in WH60K. Its the nature of the game and the universe. Its a setting for stories more than it is a story to be woven.
I know way too much about this given that I only ever played Dawn of War, I like wikis though.

You're right, it is a setting for story and not a story itself. I'm actually fine with that since I really enjoy the setting (more so than playing the game) and the stories in it.
