It's been a while since I read this book and I just recently had a friend go through it, who after he was done with it started "assulting" me with questions of things he thought "stupid". Most of them I was able to deflect/defend and give reasons as to why/what happend. But this one question he had I wasn't able to remember the answer to, so... I come here in the hopes of someone being able to refresh my memory a bit.
Why was it that Anomander flew with his skykeep underwater instead of with the rest of armies above ground? Wasn't the main reason the keep started breaking up at the end because he had taken the underwater path?

most definitely to keep the seer off balance and to keep his condors from getting any shots in at a moons spawn that was already incredibly weakened

Moon's Spawn had been weakened during the fight Anomander Rake had with Imperial mages near Pale, so it had to stay low till the decisive moment.

Moon's Spawn cruising through the air is a great big target for a Jaghut and his pet High mages and demon condors, to say nothing of any power-ups the CG had provided.

Additionally, whenthe Seer thought he was losing he decided to flee with the Matron and start again elsewhere. Keeping Moon's Spawn hidden and the Seer assuming it was gone kept him believing he was going to win so he didn't just run away again...
