It's higly probable that this was indeed how ST localized them, but there's also the fact that ST was rigt there in Malaz Island and so it mustn't have been difficult for him to feel the presence of a nearby god(s)
True enough, but Oponn didn't sense *him*
indeed they didn't, but ST is a very insubstantial being. thats one of his advantages, he's barely there, hardly enough of him to be noticed and while he was holding the ottataral knife even his sorcerous powers were null and void
I don't mean they didn't sense him approaching the tower, I mean they didn't sense him being involved in the convergence at all, ie when the Lady says "Are we sure that we understand all the players? [... if we don't ...] we could end up dead!", I posit that they in fact don't understand all the players and ST got the sneak on them entirely that night...

Even more so, Shadowthrone is a master at Meanas and Mockra, Warrens of illusion and trickery. He was able to hide an elemental power, the throne of shadows from the CG's servants, so hiding dear old insubstantial him from the Gods, shouldn't be that hard
