I'm going to have to go with The Bonehunters. I've had a new favorite book each time I've read the series, but Bonehunters has always been in the top three.

Went for Memories of Ice, it was that or Toll the Hounds.

Deadhouse Gates broke my heart, Memories of Ice left me awestruck, and Toll the Hounds had the most jaw-dropping moment (I think), but Blood and Bone takes it for me. ICE captured so well the arrogance and ignorance of 19th century European incursions into Africa. He brought the jungle of Jakaruku to life, and told (or perhaps more fittingly, retold) the tale of Kallor's cursed futility wonderfully.

Toll the Hounds all the way. If the series was meant to invoke the hero's journey in the reader, then that book brought us home again only to find that things weren't the same, old friends do not always have happy endings, and we still don't completely understand the world.
Deadhouse Gates is a close second for me. Having just reread the book for the whatever time, it was Felisin and Heboric's interactions that made that book great this time around.

I have just started The Crippled God, and I honestly couldn't pick a favourite from the series, loved all of them.

That's ok, running out of superlatives while trying o describe the series is quite common. And you should try to reread them after you are done. The first reread is the best. You see all the stuff you missed, you make connection you didn't before, and then you see what depth and scope actually mean in the Malazan context.
